Could it be that the mouse is not centered, or isn't where BZFlag thinks it is?

Have it as a argument when you start bzfs. instead of remove the line in your world file that loads the plugin, then start it like this:

I thought you could redefine colors in the config file by inputing RGB or HSV numbers, but I can't find any such thing. I'm sure you could change it by changing the source and compiling it yourself though.

How does your FPS affect your jumping abilities? IS it just visual? Or does changing your FPS change how fast the game engine runs? If so, how does that help?
