What is the best way to make maps on Ubuntu/Debian Linux???

Depends on the kind of map you want to make. The map format is plain text, so it's possible to type out all the map objects by hand (see 'man bzw' on your Linux system).
You could use a 3D modeling tool to make a mesh based map. Wings3D supports exporting to a BZW file. You'll have to add things like teleporters, links, zones, etcetera manually after the fact since it's just a 3D modeling program, not a BZFlag map editor.
You could also try compiling BZWorkBench from our SVN trunk.
There's plenty of posts like this if you search the forum.
