I just wanted to know if Genocide will Geno all the people on a person's team if I run over them while they are Burrowing. I'm pretty sure I know the answer already, but I just wanted to make sure.

Im pretty sure you have to shoot the person with the Geno flag in order for the flag to work.

yes i believe the effect applies only to the team you shoot (rogue with lots of rogues shoot yourself lol)

I thought the servers are rigged that the rogue geno suicide only kills yourself?

Some servers are like that. Badgers for instance (as far as I can remember).
