Just looking through the map file, I see one place you have four identical pyramids on top of each other, and no order to the boxes. But please, post the .bzw file BZEdit exports so it can be opened in BZEdit.

The four identical pyramids are in the center of your map. When you pressed the "create pyramid button" you forgot about them or couldn't find them... something like that. It created them the same place it always does... in the middle of the map. I'm going to assume you forgot about them because of the giant pyramid in the middle causing the objects to be hidden.

What exactly are you confused about? How what?
