I haven't tried it yet, but the source code is available. You should be able to compile it for *nix machines (make)...at least as far as I understand from BZFlag GUI's website.

Linux et al compatibility
Well, here's what happened...
When I first wrote the BZFlag Server GUI, it was just to test some options out and run custom maps and so on, not intended to be a really distributable product.
So I did something really foolish and wrote it in Visual Basic.
Too late, I realized that *nix users wouldn't be able to do anything with it, since there is no VB-compatible compiler for anything but windows, that I know of. This is when I added the "Generate *nix shell script" option, so that one could set the options on the Windows version, generate a shell script, and run it on a *nix computer.
I happen to run Mandrake and RedHat linux, and FreeBSD, myself, so I have been considering writing a *nix version using either Qt or GTK. My experience with both is very limited, and is not exactly up to date (I learned GTK using version 1.1, and Qt using 2.0).
If some *nix user wants to help out, please e-mail me at remenakrabbits@NOSPAM.yahoo.com, removing the NOSPAM part of course. I'd love to have your help!
