Is there a way to get to the platform above the giant pyramid without spawning on it?

You also might not want to include the password in your config file because anyone can see it.

I have the map running at bzexcess.com port 5163. I had to tweak the map a bit to get all the teleporter links to work right in the latest 2.0.x SVN. There was also some links that had -1 for the source and destination, so I removed those. Here is the updated map file, as well as a diff so you can see what was changed.

Yes, he said it was running at bzexcess.com on port 5163. You could have went there and checked to see if it was.

Is it possible to add more guided Missiles to the server and also put a geno way at the top platfrom that is surounded by teleporters?

Adding a flag to a specific part of the map would be done by you. You would need to add a flag zone. Search the BZFlag Wiki for information about zones. This will require that you hand edit the map. This change would also be deleted if you edit the map with BZEdit.
